To bypass this problem, I had encode the video files in a program called ClipWrap, which encoded them as .movs.
Even after doing this, I would still get errors on Final Cut Pro, ad it would not play the files. However, I could now use these movs in other video converters, so I could re-export them as movs. For this, I used QuickTime Player 7, which has options for exporting movs.
These were the settings I used for my videos.
By doing this, I then got them to work with Final Cut Pro.
